The difference between SSUP and EA is EA must be activated and only works in a straight line and must be turned off to turn. SSUP works while turning and passively no need to activate. So SSUP 3 is better but personally IMO there shouldn't be a choice b/w SSUP and EA get them both for plus 20% increased acceleration. If you absolutely MUST choose for some reason go SSUP 1 & 2 and EA for +15% acceleration but don't expect this ship to have good resale value...
It is hard to tell as it depends also what ship you're using as there are variety of base armor, base ship hold and even your own plates that plays as a factor for this parameter. Furthermore, correction for the ship speed ups from grading... each addition is 5 % acceleration and having them all three adds up to 15 %.
Bear in mind that the acceleration over the acceleration buff factor works nearly similar to a logarithm function (see graph) where the acceleration buff factor increase makes the acceleration go up dramatically in the beginning, however, that it concave down to the point that any additional acceleration buff barely makes difference towards the acceleration of the ship (sorry for the math, for those). :x
In general have battle ships (even some adventure ships) relative high acceleration due to its higher base armor and lower hold. For row ship is this even greater as rowing skill activate its row power potential that grants both enhanced ship speed and ship acceleration. Those major factors brings the acceleration of those ship to an extend that any addition wouldn't make any difference.
In general is EA superior over the addition of ship speed up 3. However, as stated above... it barely makes difference between those ships. Hence, they are in general good with speed up 3 instead EA, additionally, less tedious with sailing or battling (putting EA on/off everytime with each turn...).
All depends which pathway the player likes to take ^^
